Important Notice
Your order must exceed a minimum of \1,500 or you will likely be charged an additional fee or the order may not get processed (both situations have happened with other people).
Your Cart
This is your shopping cart with all the books you've added.
This should be self explanatory.
Choosing Your Options
After clicking on Proceed to Checkout, you will be asked for the shipping address, which will likely be the one you entered when you signed up.
After Clicking to continue, you will select your payment method. Again, likely same as your account information on sign up.
Choose your shipping method and how you want the books shipped (as they have them or in one bundle). To keep costs down, choose all in one bundle.
After you click to continue you will see a confirmation screen, which will be your last chance to back out of the sale (why would you ? ;-) ).
Click once more to commit to the sale and view the summary screen.
Confirmation of Purchase
You will receive a confirmation e-mail for your order. It will be in Japanese and look something like this:

下記の通り、ご注文を承りましたのでご確認ください。
ご注文内容
注文番号： YOUR ORDER NUMBER
They will then get the books together (some may take a few days or so). Once they've completed your order and shipped it out, you will receive another confirmation that looks something like this:
この度はご利用いただき誠にありがとうございます。
YOUR NAME 様からご注文いただきました下記
商品の出荷が完了いたしましたのでご連絡させて頂きます。
----------------------------------------------------
注文番号 YOUR ORDER NUMBER
出荷番号 YOUR SHIPMENT NUMBER
You do not need to respond to either confirmation. You can view your orders and their status by clicking on My Account, and the first link in the list. In the figure below, you can see that they are still getting the books together. Once the order has been shipped, the characters below the manga titles will read: 出荷完了 (DATE OF COMPLETION).
